The Querini family, one of Venice's oldest patrician houses, built the palazzo in the 16th century. The last count, Giovanni Querini Stampalia, bequeathed the building and its collections to the city in 1869 to found a public library and museum, with the explicit condition that the library remain open in the evening — unusual for the era, and still honored today with extended reading-room hours.

The foundation commissioned architect Carlo Scarpa to redesign the ground floor and garden between 1961 and 1963 after repeated flooding damage, producing one of the 20th century's most celebrated works of Venetian modernist architecture: a composition of water channels, bridges, and bespoke concrete and bronze detailing that lets the Rio dei Mendicanti's tide flow directly through part of the ground floor by design rather than accident.
